. When I try to rename it, the list of topic references mentions TWiki.TWikiCss, because
Preview.pm
is used there.

Isn't this per spec?
You have a text that looks like Web.topicname.
Does it also find the text Preview without a dot.something trailing it?
What criteria should there be to not find this link? since we allow topics that are not wikiwords I cannot really see how you can avoid this.
You can still unselect those links that are not real links. I guess this is the reason why you are presented with the list and checkmark boxes for each in the first place. You simply cannot make the selection as intelligent as a human brain.

But
Web.topicname
is not a wiki word, it should at least start with an uppercase character like
Web.Topicname
.
